3MF is an open standard, but I'm not sure what opens it outside of the Slic3r family, including Prusa Slicer and SuperSlicer. You can get PrusaSlicer from here, and it is free, and has support for non-Prusa printers, including most of the Creality family of filament printers. The advantage of 3mf is that it's all set up for you to just slice and print, however you'll want to at least change the printer profile to one for your own printer. Since I started with Prusa and therefore Prusa Slicer, it is of course my preferred slicer. However, most people who come from the various forms of Cura, if they spend much time in Prusa Slicer, end up preferring it.
 
It's just a better way to handle multiple STL files. Any decent slicer should let you move component STL files as needed by fractions of mm in any direction.

I downloaded the file to see how it would work in Prusa Slicer.

Are all the things that show as pegs supposed to be holes?
