When running scalextric car with digital chip on analogue mode they slow down compared when running on digital mode. Analog cars outperform digitally chipped cars when on analogue mode. Is this discrepancy in performance to be expected just by going from analogue to digital mode with APB?

It's the diodes on the chip. You lose about 1.5 volts through them. If you pull the chip and run those same cars in analog mode, they'll be just as fast as your analog cars.
It's not the track power, it's the chip itself.

don't you also loose dynamic braking as well.

A few words of caution: be careful here as the tendency is to increase the voltage to gain extra speed. This will lead to fried chips as they are only rated at 16V.

The diodes can be replaced with ones that only use 0.43V if this is important to you.

Yes, you lose braking when you run a chipped car on an analog track. That's why I never do that any more. I'd pull the chip before I ran the car on an analog track. Analog mode is for analog cars. That's why DPR is so great.
