With respect to the Beach Boys, there's no such thing as Good Vibrations and Shake, Rattle and Roll has little place here as well. You ask a good question as noise is often associated with vibration which affects car handling, particiularly for low- and non-magnet cars.

There is another excellent tuning thread running somewhere here that talks about tuning motors. In particular, balancing the armature so that it spins with minimal vibrations. So 1 answer to your post is the motor often creates vibrations to rattle things around.

Then as Astro suggests, gear mesh etc also add noise. New gears, in the main, don't always mesh perfectly. You may notice a car gets quieter the more you use it? That's the gears wearing in. Often recommended tuning is to lightly glue the motor to its mount and the bearing to their carriers. Then to speed up the gears bedding in, you can remove the grease etc from a new car and apply a little toothpaste, car polish or cutting compound (take care -- just a little to start) to the gears and apply low throttle for a minute or two. Wash the car in water, relubricate and it should be quieter.
